Killer Bee says chakra can only be captured using chakra. And the toads say nature chakra is created by mixing natural, physical and spiritual energies; which means nature chakra doesn't exist in nature. This idea has some merit though, there are special seals that control chakra channels, one of them is used for mixing energies into ninjutsu chakra; another seal that forces chakra channels to absorb natural energy is perfectly possible.
