you say that the imagine breaker wouldn't work, but the imagine breaker was basically turned into a peculiarity... thus connecting to this "science" that you don't even know how to define. (turning the concept "quirk" into supernatural)

just because their science is different from ours, it doesn't make it magic or supernatural, thus imagine breaker doesn't work on them. it's also the natural evolution of the humanity of their earth. from the fandom "Imagine Breaker can only destroy things that had their harmony taken from them, so something that has been abnormal from the start will never be negated by the Imagine Breaker.", you could say that quirks have always been abnormal, so they also couldn't be negated.

I may be wrong because I haven’t delved into the lore of Toaru, heck I haven’t even watched the anime properly. But I thought that most of the “magic” in the city is made through calculations. That is why they made the big school city in the first place? To give an environment that inspires learning… not actually magic, but mathematical science? And with mha, wasn’t there a time where they didn’t have quirks? And don’t the quirks manifest at like 4 or something? So they didn’t have them till then? And if mha only uses science to understand quirks what is eraser heads science, what about Eri, momo does nuclear fusion/fission without blowing up, zero gravity girl messes with fundamental laws of the universe, and many more that somehow use science I guess… Sorry if this made no sense… it’s 5am and I need sleep. 😅
