The idea of the arc is that arryn chooses the faith because in his head the territories of the faith of the seven can mobilize three times as many men as the reach (which is true) but he thinks that the reach can only mobilize the same amount of soldiers as the rebellion without considering the extreme militarization of prussian society in the reach and their economic advances that allow more people to join the army while the numbers are very similar.

Which leads arryn to think that in a relatively quick war turned into a total war, between some skirmish and naval battle (stannis vs karl) the ironborn taking advantage of the war rebel thinking that nothing could prevent their secession from the seven kingdoms while two equally strong sides fight each other.

As both mc and arryn do not want a war they come to an agreement between them and where a peace would be signed where the high septon would be controlled (because he would also realize that he ruined it, he thought in an easy war and it did not turn out to be so) and both sides would march against the ironborn who would be plundering the Riverland in the north and the westernlands with much freedom because all the men were getting ready for a battle.
