Because Carl specifically mentioned 'Master Jaren,' Lyanna accepted it, knowing it was the most effective tactic.

Even though the Sisterhood of Duren is a formidable force with immense power, it is still a story below the level of the Master.

It is right for Master Jaren to be the main character now.
