No brainwashed fellow can do that, the only reason he listened to Hiruzen was because Hiruzen was kinder than Danzo, and he believed Hiruzen will protect Sasuke from Danzo. Also, you said Itachi Did NOT knew about the involvement of superiors? What are you even talking about, he knew absolutely everything, and Why do you think the clan's isolation was Konoha Council's fault? If 9 tails were to attack Konoha, and I knew Uchiha were capable of controlling the Bijuu, I would've also thought Uchiha were to be held responsible. Remember this whole time, they still weren't aware of Obito disguised as Madara. Akatsuki has a really intricate plans and back up plans they just couldn't implement those because Naruto and Sasuke were the MC not the Akatsuki.

See it's never mentioned or even indicated why that would be the case in Canon, but if I were to make speculations then it can be any of the following reasons: Itachi didn't want didn't wanted Obito to get suspicious of him so he decided to kill the ones that will leave the most impact—Children. Itachi looked at the bigger picture and realised that if he didn't kill the younglings then they will become Uchiha Orphans and Danzo will Likely try things worse than death to them, he might have also thought that if more Uchihas other than Sasuke stayed there then that will Hinder Sasuke's Hatred and path to revenge Towards him. He could have even thought that Obito (or Madara) would not agree to spare every Uchiha Children, and in worst case might even try to kill Sasuke, so he could have decided not to push his Luck. There are about 4 other reasons why he could've chose to end them, but I won't be listing them here because the Comment is getting too Long as is.
