i believe you're discounting the fact that the increased likelihood of non-awakened Uchiha expressing the Sharingan during life-threatening encounters like Root or the Uchiha massacre. For instance, Obito could kill the three tomoe older brother/cousin of a Uchiha with unawakened oroone tomoe eyes, thereby accelerating their dojutsu awakening before farming their lives (and eyes). Similarly, Danzo's Root can kill the teammates of partially awakened Uchiha genin/chunin to almost guarantee an acceleration of thier dojutsu before scooping out their eyeballs. Rinse and repeat. Ergo only about 20 or so three-tomoe Sharingan in a clan of 100 Uchiha is neither inconceivable nor inconsistent with later Canon events concerning Danzo and Obito.
