Agreed. Stat's points are his advantage given he is supported by system. But, you should know, the whole point of 'techniques' be the it martial, sword or any is to handle disadvantageous situations. Any seasoned/veteran person can adapt to such situations quicker than the beginner. Longer the fight stretches the more person will adapt since he got time to observe. This can only be countered only if MC has large/big Stats advantage.
Short answer : Theoretical vs Practical.
Of course he is inexperienced. Learning something by practicing the technique in safe condition and place doesn't mean he has experienced its use in multiple conditions/situations. System is feeding him 'know how'. It doesn't give him actual experience. Even if you train, that experience won't help if you could't apply it in battles in any conditions. Experience is gained by using the 'know how' in any situations to your advantage in any conditions. It's why the words 'veteran', 'seasoned' etc exist. If you don't know this basic stuff, then you are hopeless.
Well, this guy is Ninja, a Jonin at that. Anbu are Jonin's who are handpicked by Hokage/Council. Ninja as a profession, doesn't have moral code. They are Professional Assassin's for hire. Having moral's is failure as a Ninja. When they are not on killing business, they handle/do dirty work for village.

Where does Villain tag fit in this novel. According to your explanation, the character of MC doesn't feel like even bit of villainous. He has System which he doesn't exploit, has powers to issue commands yet doesn't abuse it, prefers older women due to his mental age. Is Villain tag Click-bait?
