It is really easy to just say mind and body are separated "things." Dualists explain such idea pretty easily. And it is even easier to accept such concept in fiction because we could add our own explanation about the way both things interact with each other. However, in real life there is no clue or prove to state with 100% accuracy that such statement is true. Such idea and debate could be used in this case. There is no such thing as a soul but only memories and experience, that along the stimuli of our body, made up a persona and it's ego. Of course, this is an oversimplified version of one of the different philosophy that try to explain the mind-body problem.

Also, we don't know how long will it take for the MC to be powerful enough to be considered as "omnipotent" to a level the Living Tribunal will not care if the MC mess with time and space to Multiversal Scale. Maybe 1 year? Maybe 2? Maybe 10? The moment he reach that level he will be a different person somehow, maybe he will not care anymore about humans, maybe he will not revive anybody since he respects the mortality cycle, or maybe he will not care and will revive everybody that died unjustifiably in the past 100 years will accommodate them in a bigger Earth in order to solve overpopulation in the process. We don't know. Finally, you are just expecting the MC to behave according to your nihilistic view that everything is insignificant after reaching omnipotence. Who you are to believe your view is correct? Just a mere mortal without any omnipotence that doesn't really understand how being omnipotent could be so you are just assuming the MC will behave like a nihilistic without any foundation.

I know it was stated in the middle chapters about how he will not use his clones for breeding purposes. But I bet it was a decision taken by pressure on how some readers reacted. It is not even a clone. It was made from his own flesh and soul. So, it is just another pair of hands since all the bodies share ONE and only ONE mind. If the mind faints, the BODY (and its LIMBS) shut down as a consequence. Author, maybe you could change the rules at this point of the story. After all, it cannot by referred as clones when they are not independent, they are just extra limbs.

I would say that there intelligent and smart ways that the MC could have used in order to not have his reputation damaged that much. Yes, All For One managed, at least in this fanfiction, so many things behind the scenes to gather villains undercover. However, I doubt that he managed every possible way to do it. So, the MC instead of going straight to attack, he needed to planify his steps in advance. He needed to gather evidence and information about his innocence, and then look for the media that was not controlled by All For One, internet. He could have gather allies with that evidence beforehand. But he didn't, he didn't have that plan. However, taking into account the MC was a 10 year old child before reincarnating it is understandable his naiveness. But, I guess he also got memories from Sukuna too (even when it was mentioned he didn't explore them in deep). So, I will not treat him as a a child completely. He could have planned more in advance, but he didn't. And this are the consequences of his brainless move.
