In the servant aspect i think sticking with the original should be ideal, him summoning Fran would open interesting interactions and, just trowing ideas here man, potential romance trying to use the grail to heal his sister and "fix" Fran mental state as well incarnate her. ps sorry for the bad english

Why a system out of the blue? The progression bar and the word quest really take the suspense out of the situation and appear far too modern for someone like Merlin......

I think you should give him a normal shikai, nothing too powerful or overpowered, as you already have told that his bankai will be op so it will be a nice balance and will give the MC challenges in battle and a reason to train harder. Now on the kidou aspect, you should be careful and try just use the cannon ones for now and later in the story the Mc can make some kidous, and will be more believable ( just nothing too absurdly powerful please), hope that I had been of some help. While I'm liking your story this chapter was kind of strange to me, I just don't understand the logic, if the chapter before this one has shown us that he can interact and navigate in this political mess of a school then why is he isolating himself in his own house? the advantages does not compensate for the disadvantages, the little time he could have lost in helping his classmates could have been compensated at another time, logically speaking this way he would create a base to where he could stand in the coming raining days, not to mention that teaching a subject is a nice way to learn more about it as well

the thing is that the aburame clan is a middle-level clan and the Hyuuga are one of THE clans of konoha so the idea that one of them is inducted in the root is strange, even more so if the ninja in question is of the branch family as they already suffer from slavery and would not be ok whit gaining one more master and shackle
