Rune wanted nothing more than to appear in the room and stop Alistair, however, she knew she couldn't do that right now. That would not only ruin the plan, but it would also ruin Alistair's effort.
Coming out and stopping Alistair might save him for now, but that would reveal that Alistair was working for her, there was no guarantee that the Skythorn Falcon City won't make a move against Shadow of Silence after knowing that.
