A third plot might be an OC from a different dimension who accidentally lands in the Transformers Prime universe and catches Megatron's attention. He's intrigued by this strange new being and tries to either recruit or destroy the OC.
One plot idea could be Megatron traveling back in time to the very beginning of the Cybertronian war. He could try to change the initial strategies that led to his early defeats, using his knowledge of future events. Maybe he'd attempt to eliminate Optimus Prime before he becomes a major threat.

Well, perhaps a plot where the AllSpark from Transformers ends up on Earth and its energy attracts both the Transformers and the Avengers. The Avengers are initially suspicious of the Transformers. But as they learn about the Decepticons' plan to use the AllSpark for evil, they join forces. The Hulk could even have some interesting interactions with the larger Transformers like Grimlock.
Well, perhaps in the fanfiction, the Transformers' AllSpark has some kind of energy that can power Ironman's arc reactor in a more efficient and powerful way. Ironman teams up with Optimus Prime. They face a common enemy, like a new type of villain who wants to steal both the AllSpark and Ironman's technology. Ironman uses his genius intellect along with the Autobots' strength and abilities to fight this threat.
