All villages have such records more so for clans as clans are highly valued or they Uchiha used to be valued... Anyway, the point is that the Villages likely have some form of registration upon the birth of a newborn similarly how such things happen when a mother gives birth at a hospital in our world... Birth Certificates. So, it wouldn't be hard to find out this information considering that it's a village meaning it's not as populated as lets say New York or LA nor does the Naruto World seem to have the same population as Earth which means identities are discovered quite easily through birth records compared to our reality.

Yes it was an atrocity but it saved countless lives of Konoha... >.> Fanon makes him out to be the big bad who is worse than something like Kaguya but lets be real here... In canon what he does is necessary whether we like it or not.
