Mahoraga needs to be conscious to make adaptations. If he's unconscious/akin to dead, the adaptation won't progress.

Nah what you said is just first process. Yes, but that's just the first adaptation. Once Mahoraga gets hit by a phenomena, he has already adapted to it but like you said he isn't immune to it, they're just countermeasures but as time progresses he starts figuring out the phenomena inside out and completely becomes immune, hence depending on the complexity of phenomena, Mahoraga takes time to become fully immune. Also, once he becomes immune Mahoraga further starts to devise offensive method against the phenomena.
