As far as I know he only told it to Hiruzen and Danzo. If anybody in the clan knew, they might have been too crazy to stop from rebelling.
Still, I'd rather read a story with twists, than MC just surviving without changing anything.

Logic dictates MC doesn't have the capacity to save the girl, so that's fine. But think about it from the reader's perspective. Every scene in a story needs to have some significance to the story. Maybe with MC, or the narrative. Some kind of an indication that the scene is relevant. Now, what's the point of fleshing out such a detailed character as the girl for many chapters, but then she's killed off and absolutely nothing changes? If she's not important, why make her such an enjoyable character? It doesn't make sense.
I'm not talking about the MC, but the author. Why would I read about a story no different from a training diary? There's no character growth after so many chapters. The way the story was going, it almost seemed like he's making new bonds. But then she's killed off all the same after many chapters of the interaction. Even if that's fine, there's absolutely no visible impact on the MC. Just more training later.
It has its moments. the writing style is weird. Everything a character does is a "testament" of their "determination", "wisdom", bla bla. Large plotholes and scenes unnecessary for the plot. It was a good attempt to change Naruto plot, but the execution falls short. Overall, if you can ignore the weird way the author writes, you can still enjoy a different story.
Why "ancient" instincts?
