The key is to find common ground. Both have their own groups of heroes and villains. You can start by having a threat that affects both universes. For instance, a new evil force that wants to take over both Earth (where the Joes operate) and Cybertron (the Transformers' home). This forces the two groups to collaborate.

Fusion was an important skill of the Transformers. The fusion technique could allow multiple Transformers to fuse into a giant warrior. This technology was one of the most powerful weapons developed during the Great War era. Its principle was to combine several Transformers together, making their strength exceed that of before they were combined. The leader of the Decepticons, Megatron, had initially tasked the Earth-Digging Tigers to develop this technology.
