I don't really think that's a good argument. Naruto or the Avengers are both defending their own lives, as well as the lives of their loved ones, friends, and countless innocent people. If either Kaguya or Thanos succeeded with their plans, countless would suffer. That makes them villains, and trying to stop them is pretty much the only logical thing for the heroes to do. As for if there's an even greater evil behind the one they're fighting, they just have to worry about it later and take it as it comes. If they don't stop the World-Ender that's in front of them right now, they're cooked anyway.
