It's explained in the first chapter - Fang Yuan turned out to be too dangerous of a pawn because in the end he attempted to reverse refine the entire Gu world, so there is a new addition in from of the MC supposedly either to control/counter Fang Yuan later on or to take his place in the plan, but be easier to handle. Also, Heaven's Will plan doesn't just end at stopping Spectral Soul as it first seems.

The River of Time was chaotic, but with Heaven's help the remnants of Heavenly court and humanity found a way to safely send a special Gu through it to the past. The Venerable FY didn't use SAC at that moment, so a more knowledgable FY didn't come back, but it would eventually be the third timeline, so anything is possible in regards to the 500 yo FY rebirth
