The only problem I had with your story, and I think it is the most glaring part that ruined it for me, is the power scaling that you did on the entire crew. I quite understand that you want to make Luffy the strongest since he's the captain and all but, come on man. You limited your MC's growth. The readers felt like you gave him all those powers just to blatantly nerf him all throughout your fanfiction. A captain doesn't necessarily need to the strongest, they just need to have the charisma to stick the team up together like glue. That's what being a leader means. You're like the guiding light.
