In simple terms, originally arthur hid his identity as a female. because of this, his daughter who also had to hide his identity as a female was referred to as a man, thus the male pronouns and calling artoria his father instead of mother. Originally mordred never showed their face so no one knew they were a girl and Arthur used merlins magic to hide his identity I believe.

I wish it was a translation so that I could read more. this novel is quality as hell.
