Secondly the six eyes are just innate physical trait. It doesn't need CE to work. It is a biological set of eyes. With some fate shenanigans related to it as well. It just works as it is. No need for cursed energy or Aura. We see gojo use six eyes just fine when his cursed energy was completely locked away from being used when he was caught by the prison realm bindings.

While he can see things at a atomic level. This is just the base level of the six eyes without enhancing it with CE reinforcement. As it was said in the series, you can enhance your five senses as it was said in volume 0. So he can see further beyond atomic level.
