Based on Canon Naruto it's a bit of both, though I'm not sure if it's different in this fic. Basically, Physical energy is Yang energy which has a lot to do with life and health, while Spiritual energy is Yin energy and has a lot to do with both the mind and soul.
Not really, it's definitely a Rank S technique but on its own it's actually mid tier at best. the main benefit of it is that it acts as a massive strength multiplier for every other technique. in terms of Fujin's techniques at the S rank level he has his Wind and Lightning releases, the elemental Rasengan variants, his Fuinjutsu battlefields, Flying Thunder God, and maybe his Taijutsu and Kenjutsu styles but those two seem more like pseudo S rank level. Fujian is definitely strong among S rank / Kage level ninjas but he's definitely not yet SS / Super Kage / Hashirama & Madara level yet. once he masters Sage mode and if he manages to become a Jinchuuriki or at least something similar he might reach that level though. the difference between S Rank and SS Rank seems to be that if you're S Rank you'll have at least one or two areas that are basically perfect and adaptable, whereas SS Ranks seem to have everything on that level.
I kind of doubt that theory. Nagato's Jutsu seemed to be contained to Konoha instead of being global.

I don't think it's directly related to faith and instead is more along the lines of a Tribal mindset. Basically since we're born we're taught to 'group' people together and that people inside the groups we're already part of or join are better in certain ways. Anyone you think of can fall into different groups and depending on your personality and upbringing you'll find yourself drawn towards certain groups more than others such as family, distant relatives, friend groups, neighbors, classmates, sports teams, schoolmates, city residents, regional residents, country residents, skin color race, religious belief, etc.

not really, he knows how Naruto was taught the Jutsu in the first place and can just tell him what to do. no idea why he hasn't decided to learn it though.
