I'm not sure if the first comment clarified well, so I'll try better now. Yes, the system provides Lucas with the suitable materials he needs for his current level. But Lucas loves to research and experiment with various resources and materials. Unfortunately, the system doesn't give him everything he wants; he still needs to get some himself (like the Aión Source in chapter 330). Also, as Lucas improves his vestige-smithing level, the materials he would require to produce higher vestiges will have to be sourced himself. This is because the system is limited to the quality of materials it can give him.
Glad you noticed, but I did clarify that here though. The system only provides a certain grade of materials and charges Lucas the "system tax" for it. It doesn't give him all kinds of materials but just a few that are still useful and valuable. These materials were suitable for Lucas' standards before, but that didn't stop him from looking for other materials the system didn't provide (if you recall, during Lucas' adventures, he usually ended up picking a few materials). As Lucas' ability improves, the materials from the system would be less useful and the systems's tax rate would also drop. There's no conflict here.
