MC gets physically stronger due to aura. An ability he needs in order to easily carry around heavy pokemon like Ash does in the anime. And, as Plsc1994_1994 mentioned, it also works like the "Affection" stat from Gen6 and 7 (in later generations, it was merged with the "Friendship" stat). Aura is basically the catch-all mechanic to explain all the esoteric stuff going on in pokemon.

Those are harem members. The pokemon will all have a more humanoid shape. In principle, nothing speaks against Nidoqueen, but she's not planned to be part of the team.
