Yeah they probably didn't complain because Fujin isn't a power-hungry bitter old man who has shown time and time again that he would do anything to achieve his interests.
However, there was one person who was fuming at this development. It was Danzo, who wanted to get his hands on Naruto for a long time. Hiruzen and the other Clan Leaders always opposed it and yet, they hadn't objected to Fujin taking Naruto under his wings. - aQuietLittleWeeb4dCommented

Unfortunately, it was too late to back away by then. They were ashamed to tell Fujin to slow down and take it easy. Hence, they resorted to dropping subtle hints about the same. Unfortunately for them, Fujin seemed to be completely oblivious to any hints they dropped. yeah cannonically it doesn't make sense, I suppose that the dungeon decided enough was enough when the gods first decended and went through a rebranding.
