Nah he is probably fine he already probably has an in with shield through stark who helped found it so furry probably won't find much it would probably just be Pluto being put on a shield watchlist or something.

I am very curious how you are going to handle him not aging are you going to have him fake his death a little bit before cannon and have him transition to a normal profession? If he does transition to a normal profession I saw a comment recommending a history teacher and I thought that would be a great idea.

I don't think you have stated what level the mc's murcrow is in a while you might want to do that soon I might have missed it though.

I think it is perfectly fine if you don't go in-depth on fight scenes stick to what you are comfortable with if you aren't that good at fight scenes work around them there are plenty of stories where the fight scenes aren't the best part but in return, you should focus much more on the characters and the story.

Just use the power of author no Jutsu to retcon what you want as long as it's not too big.
