Look up the Rasus-pattern interdictor which had the nickname of a super-destroyer although it really wasn't one. calling it super-destroyer was just meant to give the reader's an idea of it's size and power.

Combined Operations will happen throughout the story though probably not in such a detailed scale where every organization will be named.

Not everyone knew that communications was lost with Harvest. Admiral Parangosky found out about because she lost connection with the ONI agent Lieutenant Commander Jilan al-Cygni which is why she sent the message to Admiral Gardner only not anybody else.

Well for this story it's not the Covenant but the High Prophets and other influential people within the Covenant who see humans as infidels because they are the chosen inheritors of the Forerunners and if this knowledge get's out they are afraid that it will plunge the Covenant into chaos.
