Despite the fact that Minato defeated Ay(or is it Ai?) and Bee, the fight ended with the Raikage humbling down and he was shown to have respect for the Hokage. Besides, he did kind of accept Sasuke after the war, what's gonna make him hate Naruto? And that's not even considering that Naruto could just use talk no jutsu.
Naruto has a lot of kills, though most of them are unintentional or happen of screen. I mean, he and jiraiya were shown to use rasengan on civilians. He later just went around raining A-rank and S-ranks with little regard for the surroundings, so yeah, I'm pretty sure he caused hundreds of deaths, most might be he his own allies in the 4rth Ninja War.
Because Madara was too pridefull to resort to such behaviour. Manipulating Obito, was also not completly Madara's idea, it had alot to do with Zetsu. Similiarly, manipulating the Mizukage was Obito's doing. Madara's charector is too pridful and narsicistic to manipulate konoha, he would rather just destroy it with brute force than use politics.

Strength: Kotoamatsukami's strength is that it plant a suggestion in the victim's mind that can last till death mind alongside wiping out the victim's memory of ever being trapped in the genjutsu in the first place, alongside nearly intractable (I don't think it can hide from a rinnegan or even another magyenkou since they can see through and identify genjutsu with a simple glance because of their extremely high observation abilities or their affinity to gen) because it does not affect the thinking or behaviour of the person, all of this making it a fearsome ability though brought down of the 10 years required to recharge itself. One can use Tsukuyomi for a minimum of twice a day. It can be nearly intractable, like Kotoamatsukami, or even a demonic hellscape where the victim's tortured for years. Even if one notices someone trapped them in a genjutsu, they cannot do anything about it since they lose connection with their actual body, which is left in a feeble state. It is extremely versatile, as stated in the versatility section of the comment below, and is unbreakable. It only lasts for a second or two but is unbreakable and can it functions by taking control of the victim's senses and making the victim becoming unable to control their own body and thus by extension chakra. ~ Weakness: Despite being untraceable, the victim can learn of the genjutsu since it does not affect their free will or thinking, only altering their thought process by planting suggestions in them, thus the victim can learn about it from external sources such skilled genjutsu specialists/ chakra sensors finding out about the genjutsu and informing the victim. Though the genjutsu is seemingly unbreakable unless the user does something about it, the victim can then learn more about this 'curse', identify what the user's intent was and then learning about loopholes in those specifications to exploit the genjutsu. The Tsukuyomi, similar to Kotoamatsukami, is unbreakable unless the user breaks the victim out of it, and unlike the Kotoamatsukami, however, has a glaring weakness, which is its time period that only lasts a few seconds. If you factor in all of this, Tsukuyomi is more versatile, has shorter cooldowns, has more advantages, if used right can help the user increase their strength easily and has nearly infinite potential.
