Some lionesses confuse paternity by sleeping with the leading male shortly after conceiving another male's cubs. So it could be argued that Seraphina was an outsider that joined early in her pregnancy and mated with Mufasa immediately so there coud be reasonable doubt towards who fathered the litter, if Mufasa believes he could have fathered them, then he wouldn't kill them, even if there is a chance another male fathered them. This is used rather frequently, especially after an outside male takes over a pride.
