the spell specifically makes skeletons therefore it deems flesh, skin, organs, etc useless and gets rid of it. once he gets a new undead making spell, it'll be different

Not necessarily. He might not have gotten that class if he hadn't missed The mana conduit. for all we know, the mana conduit only finds out useless classes too common for and hands out the good classes to nobility or those with exceptional talent but certainly wouldn't give out something that's considered a monster class. It could also be a case where if he hadn't been unconscious on the side of that cliff in that particular situation he wouldn't have gotten that class for that could have been a hidden requirement or something could happen from meeting that crowd. either wig it didn't seem that it was said in stone for him to receive the class.
