The boy already established inaction as cowardice, a stain on his honour he could and would not tolerate. While reporting the dire situation to the more competent authorities would be little more than glorified suicide in the long term, ending with his abduction for less than morally tolerable experiment, or elevation as wizarding Jesus, which might be worse.

D - Talk with Yamato about Karin. You saw those bite marks and knew that her situation wasn't that good. Explain her ability, last name, and how she could be useful to the village and ask if it was possible to get her out of her situation and help her. A healer like that was nothing short of a miracle for him and his team. But Shinji deduced that Konoha has its dark side, like every hidden village, so he didn't want to bring her into a worse situation, but wants to get some advice about the situation from a Jonin he trusted.
