Prophecies aren't something to solve. Asking 'What does the prophecy mean by...' is the incorrect question. A propecy doesn't mean anything by what it says. Instead they lock in with certainty that a certain outcome will be reached that fits within certain parameters. Those parameters are the text of the prophecy. What this means is that so long as you can arrange events so that they fit the mold the prophecy gives, then the prophecy will be 'fulfilled'. The idea is to set up an outcome through your arrangements that lead to a desirable outcome before anybody else can set up events that also fit the parameters but benefit themselves.

As the Arcane Empire advances, the safety margin between the top and the plebs required to maintain control can be maintained at the same relative distance, which would mean the baseline living standards for citizens would still improve over time. Maybe the 200 years would become more than 300 years by the time 100 years passes. Even unproductive citizens still produce the emotions needed to bind Lesser Stones, so keeping them alive is fine. The problems would only start if the Empire started stagnating. Empires require the resources obtained from constant expansion in order to prevent the bureaucracy from accepting corruption without there being the resources spare to detect and purge it. Luckily for space Empires, unlike primitive planetbound ones, space is endless, you can just keep expanding forever.

Meritocratic systems are fair in that everyone is bound by the same rules. Edward isn't bound by those rules for progression, obviously, but he still is subject to being dethroned, at which point he becomes an ordinary, if highly privileged, citizen. Meanwhile, his wives and family, while they could technically skate by via nepotism, would incur a cost politically, so realistically, they too have to contribute to society.

If she actually surpassed him, she would become the Empress. At that point, taking him as a husband when they were already together would be the least of her new authority.

Now how is he going to convince her to play along with the plotline of FMA for the time being? He just showed her that all of Ametris' problems are insignificant compared to Edward. Maybe just tell her of his deal with Truth, that they can leave after Hohenheim saves everyone?
