Too many loose ends. But it mainly negatively affects the character of Tony. Tony is meant to be this over the top, flamboyant, genius who could build armor that is unique to him. Now with letting another character that could build armor and has arc reactor live, Tony Stark loses his uniqueness. All of a sudden, all of his flamboyancy and bravado would start to look like bragging because there's another guy that could do the things he could. His armor wouldn't be as cool because that other guy could do it too. It affects his character too much.
