I hate reading prologues. And the whole thing here was definitely one, as if forcefully shoving the story in my face instead of actually 'telling' it to me. And I recognize the key problem is how the protagonist reacted so late, Its more like he is a doll and not a living person, and only in the very end he says some stuff as if you got forced to write his reaction.

isnt that a reason to learn skills from a gym first? they wont be useful in battle but they will give you the foundation needed to actually modify it into something useful.

I'd look beyond, and say that if the apocalypse ever ends, then so does your system growth. While you can more easily 'farm' survivors from newborns. But still would choose the city of darkness, its simply better.
