I don't need to justify why she is Kryptonian. I mean it's not like you're paying to read it right? Either way, this is not the story for you. Your beef is that she is not an all-powerful Kryptonian from the start. Her Kryptonian heritage will come into play later in the story. There are plenty of Superman stories out there, there is even another nice Supergirl story in DC, go read that.
Easy, she is still Kryptonian, and because of that, she can keep growing stronger indefinitely. How many characters do you know that look completely human, that can grow stronger indefinitely? I am not talking about entities that can assume human forms or possess a human body. The point of the story is just that. Not someone who arrives already with godly powers and only has to grow mentally.

That was explained before the radiation of the Yellow Sun in this universe is not the same, her empowerment is way way slower.

That would be right, but Hades kind of never took her seriously. If he had, she would have been dead. Besides, even without going all out, Kara should have been dead with that one strike or at least seriously injured were it not for her switching places. Without her mystic eye, she wouldn't even have been able to kill him, so he wasn't wrong to underestimate her.
