In the novel of TDG, Ning'er had vision about her experience in the forest of death and Ziyun had flashbacks about fleeing from the city and her relation with Nie Li. Not sure if there's more but in TDG both of them had flashbacks of Nie Li's first life and that's why the 2 of them should have each a temporal page sealed in them. Ning'er on her back and Ziyun I guess it's on her butterfly mark . That's the only plausible explanation for me.

Everything is intended and hopefully 'logical' as it would be explained in the future. The full story of tdg was never fully told nor it would be. There were only obscure mentions. A little more revealing of the story of tdg would be made in the future as the idea of the hole plot and many explanations will require it. This isn't the story of Nie Li and never will be so rest assured that he will not be the mc just a side character needed for the sake of the story. She is a tsundere who uses violence on Nie Li in the story so of course she'll have her barbaric moment and urges.

I don't think the story changed or anything. If you continue reading you'll figure out eventually that it's just non linear. The MC experience many changes of attitude and personality. He's still trying to figure out the 'real' he. Don't expect an easy development, the way is long and hard and I hope you will still give the story a chance.
