If Onoki wouldn't take action, Konoha would gain a major upperhand against them if another war broke out—and if they'll lose, that means they'll offer compensation in the negotiating table, to ask for peace or truce, which they definitely didn't want to happen.In this case, if Konoha wouldn't pass Deidara to Stone Village, a war would definitely break out for the Stone to counteract before Konoha formulates a plan from the acquired intel from Deidara's hand.

Yea, while banging himself headway towards a wall was a dumb way to phase, he could've started with a less painful yet smart approach, which is to just use a limb or the hand for starters. Why would he even use the way Flash trained his phasing ability when he's had no similar experience and brain as the flash from the start?
When he acquire his own serum for mutant ability, I'm pretty sure he'd have a work-around for that.
