If this was a book, like an actual novel, it would be a good spot to stop yes, maybe even a couple of chapters ago wouldn't have been bad; however, this is fanfiction, so I can only divide the story into arcs for everyone to enjoy. For example, I feel I interact more in the comments section in AO3 simply because more people ask questions there. I always leave an author's note in webnovel because I am prompted by the website's format for authors. In fanfiction, I try to reply most comments individually, which means less A/Ns. So, you could say it depends. The formatting in webnovel is lacking (no italics!!!), but use whichever site you prefer. I will reply in any app you use, no worries about that.

Ok, I cannot answer the first part of your question because *spoilers*. But for the second, the rules in this universe are such that even if you destroy a Stone, it will actually start to regenerate somewhere at random in the universe. As part of the fabric of this universe, truly destroying a Stone (which I am making it to be an almost impossible event, regardless of what powers the Scarlet Witch has), would tear apart pieces of the universe itself (Something which not that many know after all). So, no, destroying the Stone for good is not what happened, but destroying the current form of the Mind Stone? Well, *spoilers*.

Basically, dear reader, Ultron having shown green eyes now (and not before) meant the following: 1. Ultron was really mind-controlled. But he stopped being mind-controlled when the Avengers witness him die. Cue Stark's panic attack at the very final proof of everything. 2. Pepper's eyes are green. Everyone in this fic notes his features looked so much like Tony, (on purpose), but I had to add something of Pepper, just to plunge the knife into Tony's heart a little bit deeper, once it was revealed. And cuz I like Pep. I wanted her to be included. 3. And Ultron's initial personal reason... his eyes in his past life were a shade of green as well, though different from this one. It was his last memento of the person he was before he accepted his AI life.
