Yes, Shirou is meant to be a little different here, a consequence of the fact that his adoptive father turned out a little different from not summoning Artoria. As for why Abel didn't kill him, is because he doesn't care at all. He is not Gilgamesh and wouldn't be offended, and since Rin is Shirou's friend, its logical for the master to not want her to get atomized.
