I'm guessing you're referring to verse 9:5 from Surah At-Tawbah: "And when the sacred months have passed, then kill the polytheists wherever you find them, and capture them, and besiege them, and sit in wait for them at every place of ambush." (Sahih International) This is a deliberate misunderstanding and selective quoting of the verse. The full verse is: "And when the sacred months have passed, then kill the polytheists wherever you find them, and capture them and besiege them and sit in wait for them at every place of ambush. But if they should repent, establish prayer, and give zakah, let them [go] on their way. Indeed, Allah is Forgiving and Merciful." 9:5's command doesn't apply to all non-Muslims and completely ignores the context from where it came. The verse appeared during a time of war between the Muslims and the polytheists who had repeatedly broken peace treaties and waged war against Muslims. The command is specific to those who were actively fighting the Muslims and violating peace agreements. Immediately after this verse comes 9:6 which says: "And if any one of the polytheists seeks your protection, then grant him protection so that he may hear the words of Allah. Then deliver him to his place of safety. That is because they are a people who do not know." Relations with non-Muslims are commanded by: "There shall be no compulsion in [acceptance of] the religion." (Qur'an 2:256) and "If they incline to peace, then incline to it [also] and rely upon Allah." (Qur'an 8:61)
