Half correct, about the Kaguya clan was never mentioned that they were not part of Kirigakure, just that they attacked it as a clan. Kirigakure as a Village come out as an union of different clan, from different Island too, so it can makes sense if these clan tried to let their children try to partecipate in the academy. According to Kakashi Shinden: Lightning in the Icy Sky, the structure of Kirigakure was divided in caste, the highest ranking civilians were those whose family lineage originally stemmed from within Kirigakure, the second caste was for members of families who were allied with Kirigakure on the battlefields in the past while the last and lowest caste consisted of members of the families who were defeated on said battlefields and annexed into the village. Also i'm coming up with solutions that makes sense also for all the plot-holes that i'm finding ^.^
This timeline was more cruel and ninja were trained earlier, in Konoha Kakashi become a genin at 5 or 6 if i remember correctly, the same as itachi that graduated at 7. By being in the Mist village that was more infamous then Konoha, it makes sennse that they were trained in a more pratical way, due to the continous warring states too ^.^
