Yes Lugia is in the water Kanto region's, but when he saw Ho-oh he was not surprised by some Pokemon's travel between regions. And for Lugia is the same level as Ho-oh he don't think it impossible, they are famous god pokemon from Johto.

Before Dark pulse hit Lugia, he flew and used <Aero blast> towards Darkrai. "Shad use your speed to dogde and sent a barrage of <Shadow ball> towards Lugia"
Lugia responded by using the <Hydro pump>, destroying almost all <Shadow Ball> but some <Shadow ball> hit Lugia's body.
Lugia is angry and uses <Dragon Rush>, creating an image of an angry dragon.
"Shit, Shad goes down and hides into the shadow" Dragon Rush's speed and strength was enough to hit Shad. Shad was thrown but he managed to stabilize his body floating, Lugia returned and tried to land the attack but Shad managed to hide into the shadow.
'His power is the same as Ho-oh', End glances at Ho-oh and Ho-oh looks at End.
"What attack is that!?" Bill asked stuttering.
"He uses <Dragon Rush>, that attacks can deal with enemies while showing extraordinary threats. This attack can also make the target flinch" End explains to Bill. "BIRDIE ..." End called Pidgeot and went up to his body.
Lugia descended towards the tower, "Shad show yourself and use <Hidden Power>" Shad came out and used <Shadow Punch> Lugia was able to dodge but the Shadow Punch attack like a snake that attack extended and precisely hit Lugia's face so he was thrown to air.
End then proceeded to use <Dark Void> a special technique for Darkrai and make his opponent sleep. End tells Shad to send <Shadow ball> barrage towards Lugia who is asleep, because sleeping the attack is hit badly and incurs large damage due to Lugia Psychic and Flying types.
Lugia woke up after several attacks but because he was injured on his wing he could not avoid all the Shad attacks.
Shad used Hidden power and produced a Thunder punch, hitting Lugia right in front of him throwing it at sea. Lugia uses <Psychic> to create a wave of water leading to Shad about it and coupled with <Hydro pump> Shad being thrown against the land, End come sees Shad's condition and is badly injured. Lugia attacks again with <Aeroblast> Ho-oh down towards End right between End and Lugia.
Ho-oh speak "End if you want to win keep him away from the sea because of the sea of his territory".
"Ho-oh are you on human side now?" Lugia's voice was full of authority.
"I'm not in side of human, but I come with him because I think his mind is quite interesting." Ho-oh answered Lugia.
"So now is your turn to challenge me Ho-oh?" "No, but it seems like he still wants to continue the duel" Shad got up and challenged Lugia back, Shad sent <Dark Pulse> to lead Lugia's wings.
Lugia is quite wounded, plus Shad uses Dark Void to make Lugia fall asleep,
End throwing the Pokeball towards Lugia.
Beep.... Beep.... Clank...., Pokeball broke.
Lugia realized after coming out of Pokeball, "Shad gathered your power attack using Shadow Ball" Shad gathered energy and made Shadow ball measuring three meters, then he threw it towards Lugia.
Lugia was attacked and seriously injured
"Come on, Master Ball" After Lugia was caught the Master ball fell silent.
End first using Master ball, he is sure now that catching Pokemon using the Master Ball will definitely be caught.
End has a reason why he uses Master Ball, because Lugia is not easy to trust humans. Lugia is different from Ho-oh, Ho-oh is used to living close to humans while Lugia lives alone on the sea. even though Ho-oh was betrayed by humans but he still believed in a good human being. but Lugia he rarely or never met human because he lives in the deepest floor in ocean .
Even though Lugia is a friendly Pokemon type he still doesn't believe in humans, so Lugia will still refuse to be caught by humans. End think even though he uses almost all of the Pokeball he have, it is unlikely that Lugia will be caught. Maybe after being together he will be able to trust him.
"Birdie goes down to prof. Bill." His Pidgeot landed near Bill.
End saw the face of Prof. Bill full of questions, "Sigh..., I know you have a lot of questions but before that let me treat my Pokemon injured".
Bill was cut off before he wanted to speak and in the end he give help to End.
End treats Shad's wounds and then he send out Lugia. He apologized for hurting him. Then End explains what Lugia and Ho-oh are Pokemon legends from the Johto region.
Bill listened carefully, he was like a child when listening to his teacher.
End explains the legend of Johto, Pokemon Ho-oh the leader of the Trio Beast (Entei Raico Suicune) and Pokemon Lugia leader of Winged Fatamorgana (Articuno Zapdos Moltres), then End explains Shad which is a pokemon Nightmare one of the Legend pokemon as well but from Sinnoh Region. Bill asks how he got the Shad but End doesn't answer. Bill can only surrender with End's answer.
