( His instant regeneration is the level of Wolverine without adamantium while normally it's Wolverine with his adamantium. )

Aftereffects of Super Spider mode are expected his spider-sense all abilities will be half. He will feel overwhelming hunger and he needs at least 50 people's food.

Superboy Prime injects Spiderman nanites like Generator Rex. It gives Spiderman two abilities first is clone immunity and Conversation immunity. Nanites work like intelligence agencies in the body that destroy the enemy without any evidence. If anything like blood or hair etc remove from the body, nanites will destroy it with themselves. Because of nanites, he won't turn anything like man Man-Spider, werewolf, vampire, mummy, zombie, hulk, etc. Killing this universe Peter is quite difficult.

If Batman and Spider-Man's rogue's gallery were to swap universes, which super villain would be the most challenging for either hero to take down, and why?

One thing that the two heroes have in common is a very strict no kill rule.

Now for Spider-Man that's not been a huge deal, but for Batman, it's been a very big deal to the point of stupidity especially with his most well known villain.

After the Joker killed Jason Todd, Batman should have killed him.

Spider-Man would have the same issue. The Joker would go too far and Spider-Man would struggle in the same way that Batman does.

Now Batman is a bit more interesting question.

Most of Spider-Man's villains aren't anything that Batman hasn't seen before. But there is one that comes to mind.

The Inheritors hunt animal totems. They are nearly unstoppable and generally won't harm non totems.

So if Batman is a bat totem, he's pretty well screwed. The Inheritors basically can't be stopped. They stomped on a Spider-Man powered by Captain Universe. No amount of prep time is going to help against these guys.
