The Kuja Pirate Ship has a name, Perfume Yuda.

Under Hancock's instructions, Perfume Yuda sailed into the vast ocean.

Since the Kuja Pirates were only women, Rayleigh and Eiji were placed in separate rooms, and neither was allowed to wander around. Especially for Eiji, whose identity had to remain hidden.
