I think it's Hancock. He's a ghoul mayor with a wild past. He used to be a chem addict and has done some dark things. But he's now trying to make things right in Goodneighbor. His story of redemption and his unique view on life in the wasteland are really captivating.
Aloth is another character with a fascinating companion story. His struggle with his own identity, being a wizard with a dual personality, is a central part of his narrative. His journey to come to terms with himself and his place in the world makes for a great story as you play through the game with him.

For me, it's Vette. Her story as a Twi'lek slave who rises above her circumstances is very inspiring. She has a lot of spunk and her relationship with the player character is really heartwarming. It shows how she grows from a somewhat naive slave to a strong and confident individual.
In my opinion, Lohse has a very interesting story. The whole concept of having a demon within her and her attempts to either control it or get rid of it are really captivating. It's not just a simple 'good vs evil' within her, but a complex relationship that evolves as the game progresses.
For me, it's 'Fallout: New Vegas'. The way it weaves together different faction stories and gives you so many choices that impact the outcome is really cool. You can choose to help the Great Khans, who are outcasts but have their own code, or you can go against them. The same goes for all the other factions. It makes you feel like you're really in control of how the story unfolds in this desolate Mojave Desert setting.
Lily Bowen can also be considered a top companion for the story. She's a Nightkin with a unique personality. Her relationship with the Courier can be quite endearing, and her story arcs, especially related to her past and her 'granddaughter', are very engaging and add a lot to the overall narrative.
